Scientist Stories: Shruti Naik, Epithelial Immunity
Description: Shruti Naik received her B.S. in Cell and Molecular Biology from the University of Maryland, College Park. After which she worked as research assistant at the Naval Medical Research Center studying traumatic injury and autoimmune onset. Shruti then matriculated into the University of Pennsylvania-National Institutes of Health Graduate Partnership Program and obtained her Ph.D. in Immunology under the mentorship of Dr. Yasmine Belkaid and in collaboration with Dr. Julie Segre. During her doctoral studies, she discovered that normal bacteria living on our skin, known as the commensals, educate the immune system and help protect us from harmful pathogens. Her work unveiled how immune cells in our skin work with our microbial partners to prevent disease and has opened the door for microbiota-based therapies in the skin. For her postdoctoral studies, Shruti joined the lab of Dr. Elaine Fuchs at the Rockefeller University as Damon Runyon Cancer Research Fellow. Here she found that epithelial stem cells can harbor a memory of inflammation which boosts their regenerative abilities. This finding extended the definition of inflammatory memory beyond immune cells bringing about a seachange in our current view of how tissues remember inflammatory encounters.

Shruti is a strong advocate for increasing diversity in science and promoting the advancement of underrepresented and marginalized groups. For her research and advocacy Shruti has received numerous accolades including the NIH Women’s Scholars Award, the Regeneron Award for Creative Innovation, the L’Oréal For Women in Science Award, the Damon Runyon Dale F. Frey Award for Breakthrough Scientist, and the Sartorius, Science Prize for Regenerative Medicine and Cell Therapy, the International Takeda Innovators in Science Award, Pew-Stewart Fellow, Packard Fellow, NIH Director’s New Innovator Award and the New York Stem Cell Foundation Robertson Investigator Award.

Scientist Stories: Dana Pe'er, Single-Cell Gene Regulation
Description: Dana Pe'er is currently the Chair and Professor in Computational and Systems Biology Program at Sloan Kettering Institute, and regarded as one of the leading researchers in computational systems biology. Previously, she was a professor at Columbia Department of Biological Sciences. The Pe’er lab develops novel computational techniques to characterize gene regulation at the single-cell level, in the context of complex tissues such as the tumor microenvironment. Recent work has focused upon the characterization of cell types, their organization along developmental trajectories, and the delineation of regulatory circuits that control cellular identity and behavior.

Pe'er has won several prestigious awards including a Burroughs Wellcome Fund Career Award, a NSF CAREER award and a Stand Up To Cancer Innovative Research Grant. She was awarded an NIH Director's New Innovator Award in 2007 in order to investigate how genetic variations can cause changes throughout the whole body which can lead to autoimmune disease and cancer. Pe'er was awarded a Packard Fellowship in Science and Engineering in 2009. She was awarded the ISCB Overton Prize in 2014 for her significant contribution to research, particularly in using computational methods to understand the organization and function of molecular networks in cells. She was selected as a Howard Hughes Medical Institute (HHMI) Investigator in September, 2021.

Description: Bobby Gaspar is a world-renowned scientist and physician and accomplished strategic and organizational leader with more than 25 years of experience in medicine and biotechnology. He is co-founder and chief executive officer of Orchard Therapeutics, a global gene therapy leader recently acquired by Kyowa Kirin with the goal of accelerating the delivery of new gene therapies to patients around the globe. Bobby has been a pioneer in gene therapy and the evolution of hematopoietic stem cell (HSC) gene therapy technology—including some of the first studies in patients with severe primary immune deficiencies—bringing it from some of the first studies in patients into late-stage clinical trials. His unparalleled expertise and deep relationships with key physicians and treatment centers around the world are integral to Orchard’s efforts to identify patients with metachromatic leukodystrophy (MLD) and other severe genetic conditions through targeted disease education, early diagnosis and comprehensive newborn screening.

Bobby is an honorary professor of pediatrics and immunology at the UCL Great Ormond Street Institute of Child Health and has led multiple clinical trials that have shown that gene therapy can successfully correct the genetic defect in immune deficiencies. He studied medicine and surgery at Kings College in London before completing his Ph.D. at the UCL Great Ormond Street Institute of Child Health.

Scientist Stories: Anna-Katerina Hadjantonakis, Challenging Dogma in Stem Cells
Description: Research in the Hadjantonakis lab seeks to gain insights into the fundamental processes by which tissues and organs develop in their native context - the embryo - and consequently, how these mechanisms can be contextually recapitulated or adapted, in response to damage or in disease states.

The lab are currently pursuing projects investigating mechanisms controlling cell identity and cell-cell communication in mammals, with the goal of understanding and predicting how single cells collaborate within populations to successfully generate tissues and organs. Their overarching focus is on the endoderm, the progenitor tissue which forms in the embryo and gives rise to the internal organs of the respiratory and digestive tracts of the adult (e.g. thyroid, thymus, lungs, liver, pancreas and intestine).

A multi-disciplinary approach bridging scales - from molecular, to cellular, to tissue-level - is employed. This includes cutting-edge high-resolution quantitative methods – from live imaging to single-cell genomics approaches. Current work investigates mechanisms driving: (1) the acquisition of cell states and fates corresponding to loss of pluripotency and the emergence of cells possessing an endoderm identity, (2) the plasticity, differentiation and interactions of endoderm cells with their neighbors, as they acquire regionalized organ-specific identities, and (3) the organization and growth of endoderm cells in tissue context, as organs start to take shape.

Description: Fabian Theis conducts research in the field of computational biology. The main focus of his work is the application of machine learning methods to biological questions, in particular as a means of modeling cell heterogeneities on the basis of single cell analyses and also of integrating “omics” data into systems medicine approaches.

Professor Theis received PhD degrees in physics and computer science in 2002 and 2003 respectively. After working as a postdoc in Regensburg, Tokyo and Tallahassee, he took up a position as Bernstein Fellow at the Max Planck Institute for Dynamics and Self-Organization in Göttingen. He then joined the German Research Center for Environmental Health, Helmholtz Zentrum München, where he was a group leader at the Institute for Bioinformatics and Systems Biology for six years. In 2009 he was became an Associate Professor at the Chair of Applied Mathematics, TUM. Since 2013 he has been a Full Professor of biomathematics at TUM, where he holds the Chair of Mathematical Modeling of Biological Systems, and director of the Institute of Computational Biology at the Helmholtz Zentrum München.

Scientist Stories: John Marioni, Using Single Cell Genomics to Understand Cell Fate Decisions
Description: Prior to the use of single cell based technologies, it was only possible to profile gene expression levels from bulk populations of millions of input cells. This assumes the cell population is homogeneous, which is clearly not the case, and there are many biological questions where bulk measures of gene expression are insufficient. During early development, for example, there are only a small number of cells, each of which can have a distinct function and role.

As cell fate decisions are made at the single cell level, we seek to understand them by profiling molecular features at single cell resolution. Recent advances in molecular and cellular technologies, particularly single cell RNA-sequencing (scRNAseq), have enabled the high-throughput analysis of thousands of genes (and other ‘omics’ measurements) in thousands of single cells at the same time.

Our group has been a driver of the single cell genomics revolution, pioneering the development of robust and widely-used statistical approaches for all aspects of data analysis, from normalization through to data integration and interpretation. We have also demonstrated how single cell genomics can be used to create molecular atlases and how these can facilitate novel and unexpected discoveries about how cells function in a variety of contexts including early development, ageing, immunology and cancer.

From a methodological perspective, my group ensures these new data can be fully exploited by developing the required sophisticated and rigorously tested statistical models. We ensure that our code is well-documented and accessible to the wider scientific community, facilitating use of these tools as well as establishing building blocks for further methodological development. Once established, we work with outstanding experimental collaborators to apply these tools to fundamental biological questions, with a particular focus on early mammalian development, immunology and cancer.

Moving forward, the group will increasingly focus on modeling cell fate decisions in space and in real time. Almost all single-cell genomics techniques to date require cells to be dissociated, with a loss of spatial context and a subsequent inability to fully comprehend a cell’s ecosystem. New technologies are emerging to resolve this problem, but there are a lack of robust and appropriate computational tools for making sense of the resulting data. Using statistical models, motivated by both classical and machine learning strategies, we will develop a toolkit to address this need. This will enable construction of a comprehensive map of how a cell’s spatial position, its movement and its molecular profile impact its ultimate fate. We will pioneer these approaches using early mammalian development before moving on to apply them in the context of disease, especially cancer.

John Marioni is now employed by Genentech and retains a visiting Group Leader appointment at EMBL-EBI and the Cancer Research UK Cambridge Institute at the University of Cambridge so the group is based across both sites.
